When using the circular cut pattern to mill a hole, the operation rapids the tool directly to each cut level. If the hole has not been predrilled, or has been predrilled with a drill that is less than the full diameter of the milling cutter, this means that the tool will be run into the remaining material at rapid speed.
Solution
The hole milling operation does provide tools to help with this, but they are not obvious. The initial move from the clearance plane to the first cut is an 'approach' move type, and then the moves from one cut level to the next are 'traversal' type moves. This is very helpful, in that the standard feeds and speeds options allow you to set feed rates for these move types.
By default, these are set to rapid moves, so they are made as G00 segments in code, but you can set these to any feed rate type here and they will be treated as normal linear G01 moves at the feed you specify.
