Item references exists in clone file even though UGPart doesn't refer the item 
How to remove those references?

Solution

Usually with part cleanup few of the references gets removed but in some cases,  references are not getting removed.
 
 In order to remove the references you can use ug_edit_part_names utility.
 
 The NX utility ug_edit_part_names will allow the flag to be removed. To run
 the utility performs the following steps:
 
 o Launch an NX Command Prompt window
 Start --> NX --> NX Tools --> Command Prompt
 o ug_edit_part_names filename.prt -list displays the reference parts.


Ex: 


To remove XYZ12345-AB_2.prt reference from the assembly run below option


You need run same for all the reference parts in order to remove all the references.
