Set Layer display in the drawing file to be the same as the master model assembly part easily.
Solution
This can be accomplished by selecting the master model assembly file and using MB3 --> Properties --> Assembly tab --> Synchronize Subassembly Properties --> Layers. The layers displayed in the drawing file should now match the assembly file.
From the NX docs:
Sets the properties of each subassembly component to be the same in any assembly that the subassembly is used in. Layers, Display, and Attributes take their settings from the equivalent components in the selected subassembly, as if that subassembly were the displayed part. The settings are applied to the same components in the displayed part.
