Create a bookmark file which contains structure for an assembly, then modify the assembly structure by deleting any of the component and adding, removing or modifying the assembly structure.
Open the bookmark file, deleted and modified components were not loaded.

Solution

A bookmark file contains information about visibility state and load state of components in the assembly structure as it was at the time the bookmark was saved.
If such components no longer exist, or if components are not present in the bookmark file, then such components "unknown" to the bookmark are not loaded.
Cutting a component and then pasting it, will delete the old component and create a new component object(with similar properties - but still a different component). 
Similarly adding a new component into the assembly creates a new component unknown to the bookmark.
