The dimension specified by PMI is applied to Nominal.
However, the vector direction of the dimension is not the horizontal or vertical direction but the direction of the point to point.
Solution
NX CMM currently does not get a vector from the PMI module for direction of the tolerance between two holes, it assume the shortest point to point distance between two holes. If the origin feature were a PLANE instead this would have worked correctly.
