The customer toggles on Display in the customer defaults for Simulation-Model
Display-Geometry Stitch Edges and Geometry Free Edges.
After restarting NX 11 and creating a new Fem, Menu-Preferences-Model Display
does not have those options toggled on.
Solution
The Model Display defaults are saved to the part, such that if a Template FEM
is used to create the part where these defaults are not set, the "global"
customer defaults will not be honored, as you are not really creating a new FEM
from scratch.
To get around this, use the Blank Template when creating the FEM, or create one
that has the defaults set as you'd prefer.
